That could be nice but is a bit difficult (.desktop files are just files, no packages, but could be possible to search from where they come from), by other side there's a delicated state of dependencies that could lead to broken system very easly, so some applications like skype or chrome can be uninstalled without problems, but some others can also remove other dependent applications, some of then can even remove your entire destkop, so its better that the user do it in a more "secure" way from the package manager imho. See that applications doesn't works like in an iphone where they are like "alone containers", which is not so possible in a linux system with the concept of shared-libraries
